Curious if anyone else has run into this issue. We completed our CPS 12 migration this past week (horrible, had to do twice due to index failure after 8 hours ugh). Found a glitch that we never had to worry about in CPS 10.
When users launch CPS via a Citrix XenApp connection (published app), obviously you get the IE window and then the CPS login screen. For some reason if a user closes that IE window, all kinds of issues ensue. The biggest being that if the indexing client is launched through the Document Management or Scan into DM buttons, the entire Citrix session logs out. If the IE window stays open, no problems. Users are very used to closing the IE window once they login. We can obviously tell them not to but old habits die hard.
It appears what is happening is since the published app calls IE with the link for CPS, once the user is closing IE, Citrix thinks it's time to close the session out even though CPS remains open. The second CPS makes another call to IE, the session closes out.
Did not have this problem in CPS 10/IE9 on Citrix but CPS 12/IE10 is giving me fits with this.
Anyone have any similar issue?
We have had numerous problems with our "upgrade" to CPS 12, from not being able to add new users, crashes and viewing documents in registration, but this is not something we have seen as of yet.

We have been on CPS 12/IE 10/ Citrix since February and our users are able to close the initial IE login screen once they are logged in with out issue.
I talked with our Citrix expert to see if he had to make any special changes for EMR but he didn't recall any expect for creating a policy to automatically add plugins since we delete user profiles on a nightly basis.

Do you mind sharing how you have CPS set in XenApp?
I've tried publishing both directly to iexplore ("C:\Program Files (x86)\Internet Explorer\iexplore.exe" http://centaoapp01:9080/centri.....ityps/cps/ ) and using a VBS

Also, do you have any special GPOs for your Citrix boxes?

This one sounds more like a Citrix setup issue rather than a CPS issue. I think there is a setting somewhere to "limit user to one instance of application" that might be causing your pains. Check this link and try disabling the setting…

Negative, always have that unchecked as there are users who log into more than one machine at the same time.
Our actual published application didn't change at all from 10 to 12. The only large difference is IE9/CPS10 to IE10/CPS12, nothing in Citrix changed.
Not sure which version you are using for Citrix but try publishing it out from iexplore in the Citrix folder and not Internet Explorer. Should look like this:
"C:\Program Files (x86)\Citrix\system32\iexplore.exe" http://servername:9080/centricityps/cps/
