I wanted to see if anyone else was having this issue. I have one site that did not start using the portal until August, which was okay when they were planning on attesting to Stage 2 requirements because it was only going to be a 90 day reporting period. Now that they have elected to attest under the revised Stage 1 measures they are now looking at the entire year. I do not see anything in the CMS information about the portal needing to be available the entire calendar year. The site is wanting to generate PIN's on patients seen prior to August and send out a letter to notify them to come in and pick up their PIN's now that the portal is accessible. Does anyone know if this is an option? or what have other sites done to capture numerator numbers on patients seen prior to portal availability?
Regardless of Reporting Stage 1 or Stage 2 in 2014 you will only attest for a 90 day quarter.

2014 Reporting Periods
All providers, regardless of their stage, are only required to demonstrate meaningful use for a 3-month EHR reporting period. For Medicare providers, this 3-month reporting period is fixed to the quarter of either the fiscal (for eligible hospitals and CAHs) or calendar (for eligible professionals).
The 3-month reporting period is not fixed for Medicaid eligible professionals and hospitals that are only eligible to receive Medicaid EHR incentives.

We are having the same issue. After pressing GE, they told us on Tuesday that there is an error in their script that calculates this measure. They said problem is on the GE CPS side, not the CQR side. They had no ETA on resolution because they had not identified the root cause of the issue, but knew it was an issue.
Update: Our patient portal vendor (medfusion) had to run extra scripts in our database in order for the GE script to see it and process the JSON data correctly. After that, our numbers moved to expected levels in CQR.
