We are up grading to CPS12 tomorrow night. We are a multispecialty group and CPS12 comes out of the box with Family Practice and Family Medicine as the only 2 options in SS.
I know how to change the "no" to "yes in the forms to make the specialties appear in the list, but I don't know how to make the content change based on the selected specialty.

Do you have the complete CCC package? If so, open a blank update on a test patient and use the insert form dialog and search for the word Edit. There are quite a few editor forms that CCC includes and MOST have instructions. The major one is the CCC Text File Editor and it will let you customize the CPOE, FH-SH, HPI, Patient Instructions, PE, PMH, PMH-PSH, Problems and ROS forms for each specialty. There is more documentation that is in the folder structure that the CCC package comes in and some files in the CCC folder in the client directory that have are instructions or have instructions in them. I haven't seen the Basic CCC package yet, but there are probably the same or new edit forms.
We are multi-specialty and were running into the same problem. In the specialty definitions editor you need to have family practice = yes, even if you don't have family practice since this is listed as the default in the new version of the form. Then you can yes/no all other specialties. At least this did the trick for us.
